چکیده

Dissertation présentée en vue de l'obtention du titre de Docteur en Sciences Appliquées. Acknowledgments This work could not have been achieved without the support of the following persons. I would like to thank Yves Deville and Pierre Dupont, my advisers, for the support, numerous advices, ideas and insights about my research and this thesis. These years at UCL have not just been very interesting on a scientific basis but also on a personal basis. I would like to thank all my colleagues at the Département d'Ingénierie Informatique and in the Faculty of Applied Sciences of UCLouvain for the nice atmosphere and the interesting discussions we had. Thank you to all the administrative and technical staff of the department. Thank you to all the people with which I spent noons eating or hanging out at the cafeteria. I would like to thank Yves Deville, Stéphane Zampelli, Raphaël Collet, Luis Quesada and Peter Van Roy for helping me in my study of constraint programming. I would like to thank Stéphane Zampelli and Raphaël Collet for the support and advices they provided me with when I struggled with the Mozart and Gecode systems. We also had pretty good times discussing bugs, fighting language wars and discussing syntax down at the cafeteria. I would like to thank Jérome Callut, Pierre Dupont, and Sébastien Vast for the enlightening discussions we had about the random walk approaches to biochemical network analysis. I would also like to thank Philippe Del-sarte for his help and interesting discussions about discrete mathematics and teaching thereof. I would like to thank all my colleagues of the third floor of the Reau-mur building: Vast and Stéphane Zampelli of the AI and Constraints group. A special atmosphere mixing fun and work and especially fun about work helped me during the good and the bad days. Working late has been pretty fun a few times. 1 2 I would like to thank Christian Schulte, Guido Tack, Michael Lagerkvist of the Gecode team and the rest of the staff at IMIT, KTH for their great hosting and advices during the preparation of the release of the CP(Graph) prototype. I would like to thank Irit Katriel for interesting discussions about graph algorithmics, constraint programming, politics, sports and slavery and for her support during the preparation of this thesis. I would like to thank and Lawrence Wolsey for the numerous comments and suggestions they gave me about …

CP(Graph): Introducing a Graph Computation Domain in Constraint Programming

In an increasing number of domains such as bioinformatics, combinatorial graph problems arise. We propose a novel way to solve these problems, mainly those that can be translated to constrained subgraph finding. Our approach extends constraint programming by introducing CP(Graph), a new computation domain focused on graphs including a new type of variable: graph domain variables as well as cons...

Constrained metabolic network analysis: discovering pathways using CP(Graph)

Biochemical networks – networks composed of the building blocks of the cell and their interactions are qualitative descriptions of the working of the cell. Such networks can be modeled as graphs. Metabolic networks are typical examples of such networks. They are composed of biochemical entities participating to reactions as substrates or products. Such a network can be modeled as a bipartite di...

A Mathematical Optimization Model for Solving Minimum Ordering Problem with Constraint Analysis and some Generalizations

In this paper, a mathematical method is proposed to formulate a generalized ordering problem. This model is formed as a linear optimization model in which some variables are binary. The constraints of the problem have been analyzed with the emphasis on the assessment of their importance in the formulation. On the one hand, these constraints enforce conditions on an arbitrary subgraph and then g...

Using Indexed Finite Set Variables for Set Bounds Propagation

Constraint Programming (CP) has been successfully applied to numerous combinatorial problems such as scheduling, graph coloring, circuit analysis, or DNA sequencing. Following the success of CP over traditional domains, set variables were also introduced to more declaratively solve a number of different problems. Using a bounds representation for a finite set variable allows one to compactly re...

Integrating Constraint Programming and Itemset Mining

Over the years many pattern mining tasks and algorithms have been proposed. Traditionally, the focus of these studies was on the efficiency of the computation and the scalability towards very large databases. Little research has however been done on a general framework that encompasses several of these problems. In earlier work we showed how constraint programming (CP) can offer such a general ...

Explaining Constraint Programming

We discuss here constraint programming (CP) by using a proof-theoretic perspective. To this end we identify three levels of abstraction. Each level sheds light on the essence of CP. In particular, the highest level allows us to bring CP closer to the computation as deduction paradigm. At the middle level we can explain various constraint propagation algorithms. Finally, at the lowest level we c...
